Concentrate on who will be using the site and what they are looking for. Plan out what visitors will be looking for the most on your site and make sure they are easy to get to.
What are you creating the site for? What will the site have on it? What functionality will the site need? etc… Don’t over complicate things.

Make it clear, not every visitor will go where you want them to but you can help them along the way with a simple menu to find their way around your site.
Stay with the expected, when using computers and the internet we are used to generic layouts where things are generally in the same place. We are used to seeing menus at the top or left hand side so it would be confusing to the visitor if you were to put the main menu on the right for example.
